What tire combo is best for all the San Diego trails?
PQ (tunnel, cobbles, Sh*ts) , Lake Hodges (south side), Black Mountain (Lilac, Ahwee), Noble, Laguna, etc..
Is it mostly loose over hard without a lot of gnar?

Something like an Ardent 2.4, Ikon 2.35 which is mostly aggressive XC or would you go with something like an HD 2.35/NN 2.25 ?

There is no "best" tire for San Diego trails. I ride with a group of anywhere from 2-10 people every weekend and we all ride different stuff. They all work and the best riders will ride the best/cleanest either way. FWIW, I have (2) friends that ride the High Roller 2 front and rear, a couple that ride Schwalbe Nobby Nics front and rear, a couple that run the Scwalbe Hans Dampf up front but each run different rear tires. I have a Nobby Nic (F) and Conti Mountain King (R) on one bike and a Specialized Butcher (F) and Ground Control (R) on my other.

If I personally could have only one tire for the rest of my life front an rear, I'd personally probably go with the Nobby Nics. Other people totally disagree of course. The Butcher is my favorite front tire and the Mountain King is my favorite rear tire. The Ardent is very popular but it is pricey and I think it wears too fast. I tried the Ikon on a XC bike I had and ditched it after about (3) weeks, didn't work well for me.

Dual ply wire bead butchers. No flats, don't carry a spare EVER. I'll take the weight penalty for happiness.
